Someday I would like a way to make these lines transparent, as a way of avoiding overplotting.

Seems like it shouldn't be too hard. Write your plot out as an SVG, where each curve has some transparency.

Yeah, I was thinking you'd write a custom program to take a file with a table of numbers describing the curves and produce a plot.

is that gnuplot or R?
If gnuplot, you can specify RGBA quads for colour.

R has transparent colors to, using "#RRGGBBAA" format
